I've read around and seen several post on popup windows being blocked or hidden while using a RemotApp published application. I'm not quite sure that this is the same issue but I will explain. First off, just like everyone else if I log into the TS and run the application from the desktop everything works fine. The software we use is medical software and the problem is occurring under the schedule. In the full desktop mode when you click the down arrow it opens up the schedule and a second "program" icon opens on the taskbar beside the primary program icon. When I try to open the schedule using the program through RemoteApp, I can see the program icon on the taskbar flash looking like its trying to open that secondary window but then it immediately disappears. It's obvious that RemoteApp is blocking a specific functionality within the software, I just don't know how to fix this. This is happening on a 2008 R2 TS Farm with Windows 7 Clients.
